We are sorry for the problems this has caused you. There was a bug in BatchPhoto 3.1 and 3.1.1 when the user processed with only one filter. Dear user,

For your specific task you can perhaps use the Color Replace filter which allows you to replace a certain color (the background color in your case) with transparency.
